BIOC3608 Introduction to Bioinformatics 2007 1(a). After a dotplot is produced, we can see several parallel lines with a main diagonal on the dotplot. Number of these parallel lines indicates the number of repeating unit while the distance between parallel lines reveal the number of residues of the repeating unit. 1(b). For local alignment, only particular part of a sequence is compared while for global alignment, the whole sequence is compared. When one would like to determine whether 2 proteins may have some common function, domain is to be compared. As in protein, its function is usually determined by its shape or structure. And the shape or the structure is determined by the primary sequence of the domain. Therefore by only performing local alignment and the domain part is being compared, the question stated can be determined. 2(a). Gaps are ignored. Use K2P to correct the observation statistc. 2(b). I would have created the above alignment by first aligning the protein sequences and converting the protein sequence
