Baer, PCB 4674, Fall 2010 Computer Assignment #1 ANSWER KEY : Introduction to Evolutionary Dynamics Answers are given in BLUE; questions for which no answers are given have a wide range of allowable answers and/or depend on your specific values generated with Populus. INTRODUCTION For the first two computer lab assignments you will be using a software package called "Populus" that was developed to provide simulations for mathematical problems in population genetics and ecology. The different programs operate similarly; all have certain parameters that you set yourself and then the computer generates the pattern of change over a set number of generations. It provides you with these data in a series of graphs. You will be asked to enter certain parameter values and then interpret the graphs that the program will generate. You will also be asked to make up your own parameters and then explain the changes that you observe in the new graphs that are generated. At the end of the assignment there will be several practice (i.e., not graded) problems designed to test your understanding of the material. LABEL YOUR PAPER ONLY BY YOUR UFID# AND DAY OF LAB . Populus is publicly available software that you may download from the Populus web site ( http://www.cbs.umn.edu/populus/ ). The Populus programs are especially helpful because they contain a great deal of instructional text that will guide you through the exercise as well as be a helpful supplement to the lectures and the textbook material. You are encouraged to read as much of the explanatory material as you wish - even material that is not assigned to you. In these assignments you should follow the directions provided here, which are devised to help you understand evolutionary dynamics ("evolutionary dynamics" in this context simply means "change in allele and/or genotype frequencies over time). Feel free to explore and play with numbers to your heart's content; the more you play around, the better your intuitive grasp of evolution will become. The assignment includes 40 questions directly based on the simulations, of which 15 will be graded , worth 1 2/3 points each. The assignment is worth 25 total points. Questions are presented in BOLD TEXT, some of which are followed by a number in brackets [1] and are highlighted in yellow background. Only the highlighted questions will be graded, so please INCLUDE ANSWERS ONLY TO THE HIGHLIGHTED QUESTIONS ON YOUR ANSWER SHEET . However, you will need to answer all of the questions to be able to interpret the for-grade questions. When you turn in your assignment you should label your answers correspondingly, e.g., 5 [1], 11 [2], etc. . Begin Populus and click on the "Help" menu. Go to the section labeled "Selection on an Autosomal Locus" and read the material in that section and in the next two sections, "Selection on a Multi-allelic Locus" and "Selection on a Sex-Linked Locus".
