1 Homework Assignment 4 - P hylogenetic A nalysis U sing P arsimony by H and (PAUPH) WRITE YOUR UFID# NUMBER AND DAY OF LAB IN THE TOP LEFT-HAND CORNER OF YOUR ANSWER SHEET(S) In this assignment you will apply the method of parsimony to resolve the phylogeny of great apes using sequence data from the Adh IB gene. The data consist of an aligned set of amino acid sequences and are presented on page 2 of this assignment. The sequences are from Human, Chimp, Gorilla, Orangutan, and Mouse. Remember there are twenty amino acids and that each is represented with a different letter of the alphabet. The dataset begins with the first position in the gorilla mRNA, which is downstream from the start codon of the CDS (C oding D NA S equence) and terminates at the last position in the gorilla mRNA, which is before the stop codon of the CDS. First, some background material. Recall the difference between rooted and unrooted trees. 1. (1 pt) How many rooted trees are there with five taxa if the outgroup is known? 2.
