STA 6178 Genetic Data Analysis Wu/Ma Homework 2 (due February 10, 2005) All the observations used in the following problems are make-ups Problem 1 – Two-point Analysis for codominant markers in the F2 Suppose there are two codominant markers A and B in the F2 generation. The nine multilocus genotypes of these two markers are observed in a (3 x 3) matrix as follows: BB Bb bb AA n22=20 n21=17 n20=3 Aa n12=20 n11=49 n10=19 aa n02=3 n01=21 n00=19 1) Write down the expected frequency of each genotype in terms of the recombination fraction, r ; 2) Shown how the EM algorithm can be used to estimate r ; 3) Estimate r using the program for the EM algorithm; 4) Test if these two markers are linked using the chi-square test statistic. Problem 2 – Two-point Analysis for dominant markers in the F2 If one of the above two markers, say A , is dominant and the other is codominant, we need to re- arrange the (3 x 3) matrix into a (2 x 3) matrix as follows: BB
