Over time, scientists have gone from a five kingdom classification scheme, to the use of a three domain classification, which are the Bacteria, Archaea, and Eukarya. In generalization, the archaea and bacteria domains contain prokaryotes, while eukarya contains eukaryotes. The bacteria domain contains most of the currently known prokaryotes, while archaea consists of a more diverse group of prokaryotes that inhabit a wide variety of environments. And as the name implies, the eukarya domain consists of all organisms that have a true nuclei. If you look closely at a phylogenetic tree, you will notice that the eukarya and archaea domains are more closely related with each other than with the bacteria domain despite the similarities between the archaea and bacteria. This is because archaea possess genes and several metabolic pathways more closely related to those found in eukaryotes. In addition, they also contain more complex RNA polymerases that are more similar to the DNA of eukaryotes.
